Clim Snide & Elvis Cotello have both covered Christina Aguilera's Beautiful.

Robert Wyatt's version of Elvis Costello & Clive Langer's song Shipbuilding was superb, but the RW version was released first, so maybe doesn't strictly count as a cover...

The version of "I'm A Man" on the eponymous Chicago Transit Authority album is far better than the Spencer Davis original.

Also, though strictly not a cover as he released it first, Robert Wyatt's "Shipbuilding" knocks the version by Elvis Costello, the writer, into the next county.

I love weird covers that mix genres. I actually have a whole list of weird covers on my ipod:

I Will Survive by Cake (Gloria Gaynor)
Superstar by Sonic Youth (Carpenters) I actually can't really bear anything else by this band but I love this cover
Sea of Love by Cat Power (Phil Phillips) You can probably tell I have the Juno soundtrack
Got Your Money by Say Anything (Ol' Dirty Bastard)
Boyz n the Hood by Dynamite Hack (NWA)
Hey Ya by Obadiah Parker (OutKast) the original is actually one of my favorite songs of all time; only hip-hop song that's been compared to The Beatles
Mad World by Gary Jules (Tears for Fears) bet you didn't know this was a cover
Just like Heaven by Dinosaur Jr. (The Cure)

Never knew anybody made this before Peter , Paul and Mary . Can't speak for John Denver's version as I simply don't know it . However I do like the version by Peter , Paul and Mary .
