While I'm not saying they make the best instrumental music, a band I like to listen to occasionally is 65daysofstatic.
Also, Bob Dylan's "Pat Garrett And Billy The Kid" is instrumental for the most part, and is pretty great.

Dream Theater always has good instrumentals
Steam of Conciousness and Erotomania always amaze me.
As far as good melodic writing is concerned, I've always liked The Pilgrims Inn by The Flower Kings. Some of the best instrumental metal guitar writing ever.
